When carth is ready to level up for the first time in the sewers, am I supposed to cross class with mission when she is ready to level up????

At this point, Carth doesnt matter here, the important here is that you should be at level 3 with a level up so Mission too. Just FLU at mission screen, you can do what you want with Carth, he is not important here.
